It's my game. I reserve the right to have spoilers for it. :D
- Spinel's father, Onyx, did not die from the miasma after all. Instead, he was captured by Miasmatyr, helping him only under the threat that Spinel would be killed if full compliance was not given - eventually, he shed his old name and his past, taking on the name "Bloody Sword Garan" and forming the Upper Generals with Viel, Mia and Rune. In the letter which Spinel receives after the party defeats Garan, he reveals who he truly is and states that he gave up his old life in order to protect Spinel, throwing away everything so he wouldn't be tempted to go back to his son and risk Miasmatyr killing them both. The ending of the letter, which is the culminating point in bringing Spinel to tears, simply says how much Spinel has become like his mother and how proud of him Onyx had become upon watching him during his travels.
- Miasmatyr and Nebilim, before they became Planet Spirits, were twin brothers who died at a young age of a mysterious disease. Their spirits drifted into the cores of Epsilon and its moon Gamma, and they continued their existences there without ever knowing the other was still "alive" until Gamma was destroyed, sparking off the chain reaction that led to Nebilim calling on Spinel for help. When Miasmatyr is defeated atop Mu and sinks into the planet's core, he and Nebilim are reunited, existing together as twins once more and giving Miasmatyr the contentment he had never been able to find.
- Spinel and Rune used to be friends, and once trained together under the expert guidance of Rena Lorelei, a Higher Mastermage. When Rena mysteriously disappeared shortly before the appearance of the miasma, Rune blamed Spinel for the loss of their beloved teacher, eventually leading Spinel to hate him and starting the rivalry that lasted until Rune's defeat in the Iota Caverns.
- Despite her perfectly normal appearance, Viel is not a human being; she is a copy of a young girl Miasmatyr and Nebilim had befriended a long time ago. Miasmatyr had fallen in love with the girl, and was distraught when she moved away; he created Viel in her image so he could treasure those memories even more, but slowly came to realise that no matter who she looked like, Viel was no one but herself. Eventually, he decided to let his childhood love stay in the past, falling in love with Viel for who she was, not who she had been created from.
- The shadowed figure who tore Varin's family apart was, in fact, Miasmatyr himself. Enraged by being suddenly thrown from Gamma's core, the Planet Spirit went on a murderous rampage before finally getting the idea to unleash his miasma on Epsilon, killing hundreds of innocent people in his anger.
- Mia became the first ever pitch magic user due to Miasmatyr placing crippling seals on her body so she would have no free will and be unable to escape his control. It was later discovered that the effect could be obtained in normal magic users by way of a much less controlling seal, and soon pitch magic users began to spring up all over Innersea, despite the debilitating side effect of being unable to speak or use their voices for anything but a weapon.
- When Maya joins the party in order to unlock the hidden seals that keep Mu from being accessed, a sidequest can be undertaken to remove the majority of her power. If the quest is completed successfully, Maya will return to her family along with Mia, which leads to a scene in which Iolite finally admits his feelings for her and begs her family to take him in, which they gladly do upon realising he is the one who watched over her while she was hidden away.
- Kelos is actually Bria's older brother, but due to his strong magic potential, he was taken away from his family shortly after Bria was born, sent to train under Rena Lorelei. He was the last student to graduate from Rena's class before her disappearance; he won't say whether he had something to do with it, though he does express remorse at her loss and refuses to talk about the time spent learning from her. When he meets Spinel and the others in the "Mystery of Mist" sidequest, he is unable to hide his surprise at seeing how his little sister has grown, and instead passes it off as being due to Spinel's great resemblance to him as they both have red hair and grey-green eyes, a rarity even amidst the diverse population in all of Innersea.
- If the player returns to the Omicron sector directly after Bria leaves the party and Kelos joins, an optional sidequest ("Kelos' Last Secret") can be undertaken there by speaking to Bria's mother Nicolette, then to Bria herself, then to Nicolette again. It will be revealed that before Spinel's father, Onyx, met and fell in love with his wife Ruby, he and Nicolette had been together for a short while, and the result of their union was a child - a redheaded boy whom Nicolette named Kelos. It was shortly after Kelos' birth that Onyx met Ruby and fell in love with her, and Nicolette, stung by this betrayal from the man who had fathered her first child, vowed to raise Kelos on her own and never tell him the circumstances behind his birth. When Kelos left to train under Rena Lorelei, however, he managed to find out who he truly was, visiting Onyx once to confirm the rumors and then disappearing for a short while to get his thoughts in order. He holds no animosity towards either of his parents; in fact, in the game's epilogue, he apologises to Nicolette for never coming to see her and the two embrace, reunited at long last.
